What box on the LES do I use for "active duty pay deduction" for state taxes?

Use the State Wages, YTD figure. The following link leads to a copy of the form: https://en.wikipedia.org/wiki/File:Leave_And_Earnings_Statement.jpg. The reason is because that is the amount being reported to your state. See the screenshot below (Alaska is the example used, which has no state tax. Your state should have an amount there).
