Remote Work 2 States
Lived and worked in GA remotely for 3 months then moved to FL and worked remotely for the same company. The GA state taxes have been withheld based on partial wages made in the state of GA. I am having an issue with the federal refund being way lower than expected. Should I be filing the 2 states federal portion separately as well?

No, all income should be included on your federal return.
There are many reasons that your refund could be less than what you expected, such as:
- You changed your Filing Status.
- You didn't qualify for the Earned Income credit.
- Starting an additional job (especially self-employment)
- Getting a significant raise, but your W-4 staying the same
- Receiving unemployment benefits, but not having taxes withheld
- Having your child age out of the Credit for Other Dependents or the Child Tax Credit
- Started receiving Social Security benefits or Roth IRA distributions
