So, I filed my parents' taxes together, Mom's was higher than Dad's. I didn't realize it's just one return when you file jointly! I sent Dad's in first – it was approved instantly – then Mom's, and *that* got rejected. Duh, I forgot Mom's W-2 on Dad's return. How do I fix this? How long should I wait? Should I amend to married filing separately or just add the W-2? Should I wait for the refund before amending? And will I see the amended return online?

Yes, wait until the original has processed (but if there is tax due, don't pay the tax late, which would be after April 15, 2025)
No, since you must have included your mother's social security number on the return you filed for your father, filing a Married Filing Separate return will also get rejected. Her social security number has been filed (with your father's return)
It's possible that the IRS will correct the return you filed and add your mother's W-2, in which case they will send a letter asking if you agree with the correction.
If not, and they process your father's return, you'll need to then file an amended return.
