Yes, you should file even if you don't have the funds to pay. See this FAQ for options when you can't pay.

Can I still file even if I don't have enough money to pay my taxes?

Yes.  Send return timely even if you can't pay in full with the return.  But first, go to IRS website and look up "installment payment plans."  The plans must be arranged online.  This should be done before you file the return.
