I thought my return was filed - I paid, but now when I look at my account it says it wasn’t filed...! What needs to be done, am I going to be penalized?

Paying the TT fees doesn't file the return so log in and complete the FILE tab all the way until you click on the big orange transmit now button ... if you are getting a refund filing late is no issue.
