over payment of taxes

I enter the information to pay my federal income taxes on a credit card.  I paid a fee to VPS.  The credit card company said the transaction could not go thru as some extra charges put it over the credit limit.  Therefore I sent a check with my tax return.  After I sent the check I found out that the credit card company let the payment go thru.

I put a dispute in with my credit card company.

How do I get this straighten out with the IRA and the VPS.
