Oregon Tax Business Benefits

If I use Turbo Tax and work with a advisor, will I be able to claim all the benefits that the Oregon state offers? I ask because last time I used TurboTax I owed a lot of money to the state and IRS. However, once I took the taxes to a CPA, my liability was greatly reduced. 

What do you advice? I file jointly, I have real estate houses and my wife has a S-Corp.
