She filed and forgot one of my W2s. I assume I have to wait for it to be accepted or rejected. Will it simply be rejected since the IRS should have the other W2 on file? What happens if its accepted and receive our refund?

It is unlikely to be rejected for that particular reason....simply because the IRS really doesn't have all their W-2 forms reported yet. They actually don't start comparing your tax filing, to all their own income data until much later...in fact letters for income mismatches for last year's (2016) tax returns should start coming out soon .....yes...high opportunities for tax fraud.
You are correct, you have to wait for the Accept...or Reject from the IRS.
1) If the IRS rejects, the state part is automatically rejected (if you filed one). and you can edit in that data and resubmit later.....but I'd still wait until mid-Feb to resubmit if you do this.
2) If the IRS accepts...then the State is automatically sent in too, you can't stop that. Then you will have to amend both...but again, I would suggest leaving it be until the end of Feb before you start your amended tax file. Why? Because many people suddenly get other tax forms in mid-Feb that they didn't realize were coming out, or sometimes employers issue "corrected" W-2C forms. You only want to amend one time. Amending twice doesn't work well. And you are required to print and mail in your amended forms...no e-filing allowed for those.
