My husband & I have been filing with you under his name. But, in 2016 I started a small business as a sole proprietor. Can we keep filing jointly under his name? And do we need to use the Self -Employment version of Turbotax this time?

Yes, and yes!  🙂  If you've been filing as "Married Filing Jointly", you can continue to do that.  You will need the Self-Employed edition to properly complete your tax return for 2016.  Go through the interview step-by-step.
