MI resident that worked in NY a % of the year. When I get to "Income Taxed By Both Jurisdictions" the value is lower than what was allocated. Shouldn't it be the same?

The only thing claimed in NY is that portion of the income nothing else. The system calculates it $811 lower than the allocated amount. There is the option to enter an "Amount if different" value. Should I do this with the total allocated amount or keep it?

Yes, in this instance, you should use the "Amount if different" value. In this case, you would enter the total allocated amount to ensure accuracy.
