Joint?

I am a new Wisconsin resident but my wife still resides in Illinois.
We will be filing a Joint Federal 1040 but can we file a Joint Wisconsin
Income Tax Return even though she'll remain an Illinois resident for
a couple more years? She does not work and does not earn any salary
in Illinois.

Yes, you can file as Married Filing Jointly on the Wisconsin return. Since there is no Illinois sourced income a IL state income tax return is not required.
