Is is alright if the name on my w2 is the shortened version of my middle name, which I go by, and not my legal first name that is on my social security or ID?

The only place the IRS will check is the first name field on the return itself, not on the W-2.

Yes, the IRS goes more by your social security number than by your name. It would not hurt to get your name changed with HR though.
