My income is less than standard deduction yet I am still due to pay taxes. Is this refunded? I'm not clear how this works.

What kind of income did you enter? If you entered W-2 income you do not pay tax if you had less than the standard deduction amount. But if you entered self-employment income of even $400, you have to pay self-employment tax for Social Security and Medicare. That is not the same as ordinary income tax, and is not subject to the standard deduction amount.
