How you choose to pay is not something that actually gets recorded on your return. TurboTax will produce the Form 1040V voucher payment form for you, but then you won't use it. The IRS also prefers you make the payments directly online, so it's ok that you aren't sending a check.
As for the actual filing of the return, that is a separate issue. You can still e-file the return even though you select to pay by check - one doesn't have anything to do with the other one. TurboTax will still walk you through the e-file process after you select that option. Of course, if you prefer to mail your return, then you can do that still.
