I uploaded my W2 and it appears that turbotax is double counting the HSA contribution.
I don't know how to fix that.

Why do you think that the HSA contribution is double-counted?
The first thing that comes to mind is that you put your payroll deduction for your HSA as a "personal" contribution in the HSA interview even though the instructions asked you not to. This is a common source of confusion for taxpayers who don't realize that you should not enter any part of the Code W (in box 12 on your W-2) amount anywhere in your HSA interview, or else you will indeed doubling your HSA deduction.
Of course, you may have meant something else, so come back if necessary and tell us in more detail what is happening.

After uploading the W2 and some part of the HSA process, Turbotax informed me that I have excess contribution (i.e. the doubling into the HSA) and that I need to either pay tax on it or remove the amounts from the HSA. From your earlier response, I guess the thought is I must've manually entered the HSA amount again - in addition to the W2/pdf upload. Where can I check that manual entry then to see if I have indeed done that? I can't seem to find where to navigate to fix that issue. Thanks!
When you re-enter the HSA interview (Deductions & Credits->Medical->1099-SA, HSA, MSA) or something similar, it varies from product to product), you will see a screen headed "Let's enter [name]'s HSA contributions".
The first line is the code W amount from box 12 of your W_2.
The second line is the amount of HSA contributions that you sent directly to your HSA, NOT through your employer. Therefore, do not put your payroll deductions on the second line, even if you think that they are "personal" contributions.
