Out-of-state students are generally considered residents of their home state on temporary absence from their resident state.
Any income earned in Missouri is taxed by both Missouri (because you earned it there) and Illinois (because you remain an Illinois resident unless you filed as an independent taxpayer).
Illinois will give you credit for any tax paid to Missouri.
Since you never filed an Illinois return, you can file an original return and include a credit for tax paid to Missouri. Illinois will want a copy of your MO return as proof of the amount of double-tax income and MO tax liability.
