I am going to file my tax returns with Married filing separately (MFS) filing status. Because my spouse's tax residency is nonresident alien, I try to put NRA to the SSN box according to the answer. But I found that I couldn't put them in the system. So, I try to print them out and than add "NRA" to the boxes. Can I handwrite on the 1040 form (federal) and the 500 form (GA)? Or, should I use some software to edit it and than print the forms out?

You can handwrite using a pen to enter NRA in the box for the Social Security number.
Although the IRS seems to allow e-filing with "NRA", Turbotax does not. You need to print your return, handwrite in the NRA, and file by mail. If Turbotax does not allow you to print without a tax number, you can use 999-88-9999, and then erase it or cover it with white-out on the printed returns.
