I have a 2016 refund due and want to apply it to the first prepayment for 2017, but it only asks for a refund check or a refund deposit to a bank.

This option is found in a different area of the program from the refund selections, but you can tell TurboTax to apply your refund to next year estimated taxes. See attached screenshot (screenshot is from the online program, but it should look the same in a desktop version).
