How do I count my 1099-MISC for travel reimbursement from my employer? Turbotax is counting it as self-employment?

You'll need to enter the expenses that your employer reimbursed you for.  This will decrease, and likely zero out, the income from the 1099-MISC, and eliminate the self-employment tax.
