That can be right. The state where you are a resident will tax you on all of your income, wherever you earned it. Once you go through the state returns (go through your non-resident state first) most states will give you a credit for income tax paid to another state. You have to go through the states completely before you know how your income will be taxed.

If you were a part year resident of both states (you moved from one to the other) do the return for the state you left first. Most state returns have a way to allocate your income according to where you earned it.
