You enter each W-2 one at a time.  After completing a W-2 the program asks if you have another W-2 to enter, answer YES.

Well you do have to enter them all into the same tax return.  After you enter the first one you can add another.  Enter each one separately.  You only file one tax return for all your income. Do not file until you enter all your income.
