I'm closing my business at the end of March, moving out of state and starting over in another state. I anticipate my income for 2025 being extremely low especially with the significant expenses involved to do so. After putting the relevant information into the software as well as applying my full 2024 refund to my 2025 taxes, it declares that I will not owe estimated taxes in 2025. However, when I submit it for review, it tells me I do not have to pay anything for April but beginning in June (the 2nd quarter) that I actually do have to pay estimated taxes of over $2,000 a quarter even though I estimate my actual income after expenses to only be $10,000.

Those estimated tax forms are only for you, to help you make the any estimated tax payments for 2025.; they are not part of your tax filing for 2024. If your 2024 refund covers the self-employment taxes, which is what it sounds like with the original indication of zero estimated taxes due, then you can return to the "Other Tax Situations" interview section and eliminate the estimated tax entries there. You can also delete the 1040-ES and any quarterly vouchers (see below for steps).
1. Select "Tax Tools" in the left hand menu
2. Select "Tools"
3. Select "Delete a Form"
4. Find the Estimated Taxes (1040-ES) and any vouchers or worksheets
5. "Delete"
6. "Confirm Deletion"
