I work as a 1099 contractor and was asked to do a certification by the firm I work for. I paid for the certification and they reimbursed the cost of it on my next payout. However they are including the amount on my 1099 NEC form. Is that correct?

Yes, it is correct that they included the reimbursement on your 1099-NEC.
Since you are self-employed, I imagine that you can deduct this as an expense on your Schedule C.

A business can deduct expenses that are necessary for performing their services.
