I already received a $2600 refund by direct deposit. I now have to file an amended return to add an additional 1099R that just came in the mail.
The additional income will raise my Tax liability by $200. I expected to just pay the $200 difference, but the 1040-x says I owe the IRS $2800. Does that mean I'll get another refund of $2600 at some later date?

No, it does not.
Make sure that line 18 of IRS form 1040X reflects the overpayment of $2,600 from the original tax return.
IRS Instructions for Form 1040-X, page 9, states:
Enter the overpayment from your original return. If your original return was changed by the IRS and the result was an additional overpayment of tax, also include that amount on line 18.
