I don't want to change the total amount reported on the 1098-T, but fees collected by the school seem to be double counted.

Can you clarify? Are you referring to Boxes 1 & 2 of the 1098T you received from your college?
If that is the case, use the amounts in Box 1. The instructions for the 1098T for the preparer indicate that Box 2 is for "future use" so no amount should be in that field.

Payments Received for Qualified Tuition and Related Expenses Enter the total amount of payments received for qualified tuition and related expenses from all sources during the calendar year. The amount reported is the total amount of payments received less any reimbursements or refunds made during the calendar year that relate to the payments received for qualified tuition and related expenses during the same calendar year. The amount reported is not reduced by scholarships and grants reported in box 5. Include in this box the receipt of a payment of past-due qualified tuition or related expenses from a previous calendar year, but only if the educational institution previously billed the student for such amount(s). Box 2. Reserved This box is reserved for future use.
No, I'm referring to line 1 for tuition and line 2 for fees under Education Expenses, Section VI, the chart for the Student Information Worksheet.
At some point, the program asked for a breakdown of tuition and fees and now the fees are being double counted, both as tuition and fees.

Towards the bottom of this Help Topic it says this: "Enter your 1098-T exactly as is even if the amounts are wrong (this is common). Don't worry, we'll give you the opportunity to correct the info and/or enter more expenses later. " This is possibly the area where the expenses got duplicated.
Please try going back through the Education expense section again. When you get to the prompts to enter additional tuition and fees, be sure you are only correcting any missing information and not re-entering the same amounts that were already reported on the 1098.
