If someone used my office as a bedding area (overnight guest) for two nights, does this mean I can't say the office was used only for work?

The room in my house was used as an office for independent contracting work (for which I received a 1099) other than as a guest room for two nights out of the entire year. Can I say it was used only as an office, or does that two night use change the response?

No, if you allowed your office space to be used for other uses, a bedding area, then you do not meet the exclusive use rule.  The two-night use changes your answer, you can not say it was only used as an office.
