Will I be refunded the payment to an amended NYS Tax return? (IT-201x)

My accountant made an error when filing my New York State tax refund and submitted it where I owed the state money. We realized the mistake right away and sent in the amended form where I was to get a Tax Return and this was accepted by the state.

New York State took the payment from my account weeks ago. Today they deposited the amended return amount but have not refunded the original payment the took out.

Did the amended it-201x amount already account for that original payment or should I expect that original payment to be refunded?
