Turbotax is considering two separate salaries for the money made in one state while working in the other. Therefore, my state taxes are too high.

Are you saying that you have two W-2 but all the income was earned in one state and you live in a different state?
Which states are those?
Are you saying that all the income is shown on both state returns?
Usually, if you work in one state and live in a different state, you do the non-resident state first and are taxed on the income you earned while working there.
Next you do the resident state and claim the income you earned while living there. It will seem like you are being taxed on the income twice, but your resident state will give you credit for the tax you pay to the non-resident state.
