I moved from CA to MA in August for work, but my company did not change my address until November. I paid CA income taxes for 3 months more than I should have. How do I ensure that TurboTax captures this and I get refunded for the income tax difference of what I should have paid?

You may want to contact your employer to see if they can issue a corrected W-2 Form which shows the wages earned while a resident of California versus your residency while in Massachusetts. This would be the best way to ensure you only pay tax on the income earned while a resident of each applicable state.
If this is not possible, you will have to report the income as reported on your W-2 form to ensure you receive credit for any taxes withheld by each state.
In the "My Info" section of TurboTax, confirm that you have entered the correct state information:
Review your input on your W-2 Wages under the "Income & Expenses" section.
Confirm that you have entered the correct state for each W-2 in Boxes 14-15.
Then prepare your part-year resident return for California. Be sure to answer the questions carefully. You should get a refund for the overpayment of taxes to California depending upon how your employer reported it on your W-2 form.
Prepare your part-year resident Massachusetts return last. Again, be sure to answer each question carefully.
