I have Missouri state income but I live in Illinois. I am required to file a MO-Non-Resident tax return. I didn't expect to get a refund because IL provides a credit for MO taxes paid but the system says I have a $3 refund due to MO? Why do I owe MO any money if I am a Non-Resident?

A $3 refund isn't a balance due to MO; it's a refund to you. Please clarify if you meant to write something else.
All the income you earned in MO is taxable by MO. If your MO taxes due exceeded your MO taxes withheld, you'll have a balance due to MO.
The credit you receive on your IL return will be your calculated taxes due to MO. The credit cannot exceed your taxes due to IL.
