You can enter the payments using the dates you would have paid them had the due date not been extended. Those entries are only used by TurboTax to calculate your penalty, they won't be used by the state, since they keep their own records of the payments and dates paid. The penalty calculated and entered on your tax return is just an estimate, the state will calculate the actual penalty and adjust your tax due accordingly.
