You only have to pay New York City tax on money earned while your lived in one of the five boroughs.
Your local wages (W-2, Box 18) should be smaller than your state wages (W-2, Box 16). Box 18 should be the amount you made as a NY resident.

(total annual pay * 1/10 months) to NYC, and
(total annual pay * 9/10 months) to the other county?
Or should all of the bonus be allocated to NYC if received in January?

Yes, allocate you pay pro-rata based on time spent as a resident of NYC. Your bonus is probably all NYC if it was based on work performed in 2020 since you lived in NYC in 2020. If it were a future bonus (e.g. a signing bonus, it would be pro-rata).
