It depends, but you should only have to file a Minnesota resident return.  Although your employer is in Wisconsin, you should not be taxed there because you don't work there.  

Having said this, if your W-2 shows Wisconsin taxes withheld, you will want to file a Wisconsin nonresident return with zero Wisconsin income.  This will allow you to get back the taxes you paid to Wisconsin.  (You'll likely need them to pay Minnesota, because your income is taxed in your resident state no matter what.)
