My husband (US citizen) lived and worked in foreign country in 2020. I plan to file joint for Federal but separate for NY State. NY state allows the different filing status. But it requires e-filing and does not accept the paper filing. How can I do it in TurboTax?
In addition, we also experienced "Reject" due to form 1116 TurboTax bug this year. How can I e-filing NY State with paper filing Federal Joint (which is the solution TurboTax gave to fix the 1116 bug)?

Just to clarify, is NY your husband's permanent home, i.e. state of legal residency? Is he registered to vote and licensed to drive in NY?
My husband's permanent home is in NY state. He is registered to vote and licensed to drive in NY. However, he has been living and working out of US since 2019. His residence of 2020 is not in NY.
To file jointly on federal and separately on state, see instructions here: Special filing and Discussion
You might still be able to e-file your federal joint and need to paper file on your state.

Per IRS, if you have paid taxes to both foreign and the US tax authorities, the IRS allows you to claim a foreign tax credit on a Form 1116 along with your US tax return. The amount will show on Schedule 3 line 1 and line 20 on Form 1040.
