We withdrew some contributions from a Roth IRA and the 1099-R has the "taxable amount not determined" check box. Is unchecking the box and specifying this recommended?

No. You should enter the Form 1099-R as it is. Then TurboTax will ask you questions to determine if the withdrawal is taxable or not.
