If I did not exceed the yearly contribution amount to my traditional IRA (TSP) why do I have an excess contribution penalty?

Your TSP is not an IRA. Enter items shown in box 12 of your W-2 only on TurboTax's W-2 form, nowhere else in TurboTax.
