I tried to do an amended return thought the website for late 1099-R (ROTH 401K Rollover), and it said there is no differences. Do I still need to file it then?

I filed a tax return through TurboTax website and after its completed, I got an email from my former employer about the 1099-R form (they lost my letter somehow).  Since this is a direct rollover (Box 2 is 0, and code B and G on box 7), do I need to file an amended return?

You shouldn't amend unless you have a difference in tax owed.  Since you don't, don't file one; just keep the paperwork with this year's files.
