How can I prevent the program from switching between spouses when entering data for one 1099-R?

On a joint return you choose the spouse.

When you start entering the 1099R is will ask was this yours, or spouse's.

Thank you, make sure you go completely through the 1099R and finish it with the questions that follow and then do spouses as the person assigned to, should not be changing.

Can you tell me which on-line version so I can test it myself. Deluxe, Premier etc?

Do you not see the screen I posted (or a similar screen)? The selection only applies to the current 1099-R and must be selected for each 1099-R entered. It will always revert to the default (the first taxpayer on the tax return) between 1099-R's. You can edit the 1099-R to verify which spouse that it was assigned to.
