When you enter your 1099-R in TurboTax, you should get a screen titled 'Do Any of These Situations Apply to You?' If you indicate that 'all or part of this money was transferred directly to charity' you are then asked the amount that was transferred on a following screen, then a screen confirming your tax-free donation.
If you don't see these screens, you could step through your 1099-R entries again to check your entries, or delete/re-enter the form. If you're using TurboTax Online, clear your Cache and Cookies first. Here's How to Delete Forms in TurboTax Online.
