Since your distribution is from an IRA, here are a couple of things to consider.
If the distribution was from a Roth IRA and the distribution amount is less than your total Roth IRA contributions (basis of the account), then the distribution is not taxable or considered to be an early distribution. In this case, there would be no Form 5329 because there would be no penalty imposed.
If the distribution was from a Traditional IRA, be sure that the box on the Form 1099-R that indicates it is an IRA has been checked. Also, note whether you are seeing a message in TurboTax stating that you may owe extra tax on the distribution. This indicates that there is a penalty that may be abated on Form 5329. If you do not see that message, then the penalty is not being imposed and no 5329 is needed.
The information for Form 5329 exceptions will come up after all Form 1099-R forms have been entered and you Continue from the Form 1099-R summary page.

I filed an extension with free fillable form on 4/15 which shows as accepted with a submission id on myfree fillable form account. However, the extension is not showing up in my actual IRS account until 04/20. I did see my status change to "You Have an Extension to file ", but when I checked my IRS account again this morning, it changed back to "Your 2025 Tax Return Is Not Processed". It's such a starnge change in my account, did my extension get accepted or not? What can I do to confirm my extension status?

Scroll down to the bottom of the screen and on the section Your tax returns & documents. Click on the Year and Click on Download/print return (PDF)

When you sign onto your online account and land on the Tax Home web page, scroll down and click on Add a state.
This will take you back to the 2025 online tax return.
Click on Tax Tools on the left side of the online program screen. Then click on Print Center. Then click on Print, save or preview this year's return. Choose the option Include government and TurboTax worksheets
If you used the desktop CD/Download editions installed on your computer, the only copy of your tax data file and any PDF's will be on the computer where the return was created. TurboTax does not store online any returns completed using the desktop editions.

There is nothing you need to do with your actual return with regard to the filing extension granted by the IRS. You will probably still see messages within TurboTax that you are filing late, but the IRS will recognize that you are filing from an area affected by the natural disaster and take that into account. If you do receive any late filing or late payment penalties from the IRS, there will be a phone number to call on the letter requesting payment. Just call that number and request an abatement of the penalty.

As long as you did not receive a check made out to you personally to have the funds transferred from Schwab to Fidelity, then you can just keep that Form 1099-R with your tax records in the unlikely event that the IRS has a question about it. If the distribution code in box 7 shows 'G', then that indicates that the money was directly rolled over to another similar account which means it is not a taxable transaction.
Even though it would normally be reported as part of your tax return, it would not be taxable and would not affect your refund or balance due. So, filing an amended return would not be necessary in this case.

Your best course of action is to give your payments and the tax return some time to process through the system and then contact the Illinois Department of Revenue to ask for the overpayment. It may be something that they will reconcile and send you the overpayment back as a refund automatically, but it will probably take some time.
If you do not automatically get a refund or cannot request one, then you can claim the second payment as an estimated payment on your 2026 tax return to get credit for the additional payment.

Your payment is timely as long as the correct bank info was provided and the payment date was on or before 4/15. in some cases, the bank can take a day or 2 to post the withdrawal.
You can call the IRS e-file Payment Services 24/7 at 1- 888-353-4537 to inquire about or cancel your payment. This is an automated line. The IRS requests you wait at least 7-10 business days after the payment date selection passes before contacting them.

If that's not the problem, you can go to your settings in your Intuit Account and may be able to verify your email address there if it's not verified. Or you can change the email address if desired (using the steps below.) Here's how: In the left menu column scroll way down to Intuit Account. Then once in the account choose tab Sign In & Security. See if your email address has a tiny link beside it that says "not verified". If so, click that to verify. Perhaps once you verify it there in the account settings, it won't ask you to verify it again when you are efiling. Or you can change the notifications email address, if desired. If you do, also verify it while you are in the account settings. If after all that, you still can't resolve your issue, here's how to reach TurboTax Support 5AM-9PM Pacific, 7 days/week.
