How did it show up on  your 1040 return?  What plan was it in?  If it was from a 401k or employer plan it should be on 1040 line 5a and not included in  5b with the word Rollover by 5b.  If it was from an IRA it should be on line 4a and not in 4b.  Maybe it showed up on the wrong line so they think you missed reporting it.     As yes, many people have rollovers, very common.     Even if you did an indirect rollover and you got the money and deposited it into the new IRA  yourself.  That shouldn't cause a problem.

To add, yes I received 2 different 1099-r forms for the rollovers I did and I also received a form 5498 from my plan administrator reflecting the sums of both rollovers correctly. The only thing I can come up with is the software is mistakenly reporting the rollovers as distributions made to me instead of rollover and increasing my tax implications. Either that or my 1099-R forms need to be corrected. Surely I can’t be the first person to ever use turbo tax and have to report a direct rollover to a traditional IRA from a qualifying plan.

I recently received a letter from NYS saying I was being audited due to an issue with pension/annuity income. After speaking to NYS taxation they informed me that the amount they see is higher than it should be, as only my spouse is retired and receives retirement income and that is when we figured out my direct rollover got counted as taxable income. I then called turbo tax and spoke with an expert who tried to walk me through amending my return, only to discover that everything I entered was done so correctly and I even had box 7 code G selected, indicating it was a direct rollover but the software or something is happening where it continues to add the rollover amounts into me and my spouses taxable income for both federal and state……??? Sorry for the long response but that’s the crux

What is your question?  A direct rollover is non-taxable if both the source plan and receiving plan qualify.  However, if you got a 1099-R, you must report it on your tax return.  Leaving the 1099-R off your return can trigger an audit because it shows income with no explanation  -- you have to file to put in writing that it was a rollover and not a withdrawal.   Did you get a 1099-R and did you report it?
No one on this board can do that.  Please call customer service.

Be aware that if you inherited this in 2025, and your mother was older than her own RMD beginning age, and she did not withdraw her RMD before she died, you must first withdraw an amount equal (or more) than her RMD before December 31, 2025.  (It is included as income on your tax return, not hers, if it is withdrawn after her death.)   Then, you must withdraw your own RMD starting in 2026, and continuing until you empty the account, which must be in 10 years or less.  You can always withdraw more than the RMD, and you can withdraw all and close the account any time you want in less than 10 years.   Remember, an RMD is not a special transaction, it is just the minimum amount a person must withdraw over the year.  For example, if your mother's RMD was $5000, it would be satisfied by a single withdrawal of $5000.  But it would also be satisfied if she withdrew $1000 per month over 5 months for living expenses.

It's not really work in this situation.  It would not meet the definition of "compensation" for services performed, for example, and would not allow you to claim EITC or make an IRA contribution if you had no other income.  It might be different if you did this regularly, and your income exceeded the cost of any rental so that you made a net profit.  But this is just a discount.  Think of it as if you bought a sofa at a store that offered "free" delivery (really, built into the price) and you negotiated a 5% discount if you picked it up yourself.

To be specific: incorrect amounts getting added to taxable income that should not have if software was functioning correct. In 2022 left 2 different employers and took what was in my retirement accounts and did a direct rollover into a traditional IRA; I did not recognize until now having just received a NYS Audit letter that these amounts were added to my taxable income; I went back and reviewed my return and I see I entered in all my 1099-R information correctly including box 7 with a code G that indicates this was in fact a direct rollover, but even when I attempt to amend my taxes using TT software the problem persists and continues to add these rollover amounts into my taxable income for both federal and state. I spoke with a TT expert and even she could not resolve the issue and said she would work on it more and call me the following day but then I received an email from TT with my case number immediately after hanging up with her that said "Turbo case # ........ has been closed" but the issue hasn't been resolved and I only have a short window to correct this before I am outside the 3 year time frame to amend my taxes

You can always take out more than required. The RMD is a minimum amount each year. You can freely take more than the minimum. The 10 years is the maximum time. There is no minimum time. You can take out the entire balance of the account tomorrow if you want to. As you are probably aware, you have to pay income tax on the amount you take out in any year.
