We didn’t profit any this past year as we just barely started up but I wanted to know if I could file my 1065 and my W2 from my day job together using TurboTax like I have every year prior to owning a business. Yes, but you need TurboTax Business to prepare your 1065 and then a personal tax prep product (like Premier or Home & Business) to prepare your 1040.
TurboTax does not have a product that does both types of returns.
Got it. So with that being said, I usually let TurboTax take a percentage of my income as payment, would I be able to pay TurboTax after I file my W2 and my 1065 or do I need to pay 2 separate times?

You do need to pay twice; once for your personal version of TurboTax and again for TurboTax Business.
I don't believe you can somehow pay for TurboTax Business with a refund of any kind, though. You need to pay for the program upfront and it's download and install only on Windows machines.
