Can I file my federal return which I am getting a refund, wait for my refund and then pay my state taxes which I owe, or do they both have to be filed at the same time?

Yes, you can file your Federal return now and come back at a later date and file your State return. If you choose to do this your Federal must be accepted before you can return and file the State return.
