Yes, your income tax refund can still be deposited into an account with a negative balance just as long as the account is still open.

If it’s in the negative will the full refund get deposited and the negative go away or will partial of the refund will pay for the negative into a positive

You get the full refund but it will cover the negative first.  Why is your bank account negative?  Double check with the bank.
