I examined the 1040x form and realized the program used inaccurate/wrong figures in some of the "Original amount" lines causing the math to be wrong. By correcting the wrong figures to match the original/unamended tax return I was able to reset the form to where it should have been to start with.
I can only assume there may be a bug in the program's amended return code. Whether it's only my version I don't know .
