If I was overpaid in unemployment will they automatically take it out my federal taxes?

Probably. If you had an unemployment overpayment, you will likely receive a letter from the Treasury Offset Program notifying you that your refund has been garnished to cover the overpayment.

where do i input the overpayments applied from the prior year tax return (i did not use turbo tax) and where do i input the extension payments? thank you.
