I started my taxes on the TurboTax site under "Self Employment". I then switched to the CD for "Home and Business". I completed my taxes on the CD  and received a text message that says my return has been accepted by IRS and to check my email for confirmation message. It's been over 2 weeks and I still haven't received one. I have checked my spam folder and it's not there either. When I try go to my Turbotax account it shows my return from the TurboTax site, saying it's not complete and is wanting to charge me $119 for "Self Employment" but I already filed on the "Home and Business" disc that had been purchased. If it's still not complete why did I get a text saying it was accepted by the IRS? And if it was complete why isn't TurboTax showing updates and why haven't I received confirmation emails?

For the Desktop program you have to check the filing status inside the program.  Open your return and go up to menu item

File > Electronic Filing > Check Electronic Filing Status

When you efile you get back 2 emails.  The first email only confirms the transmission.  The second email says if the IRS (or state) Accepted or Rejected your efile.  And check your spam folder for them.

Maybe you entered your email address wrong.

TurboTax Online (Self-Employed) and the CD/Download TurboTax software (Home & Business) are completely separate. TurboTax Self-Employed Online has no way of knowing what you did in Home & Business on your computer. If you filed with Home & Business, TurboTax Self-Employed Online will never show that you filed.
