I owed on my federal taxes and used my credit card to pay the amount and electronically filed last night. It was rejected because I forgot to include my 1095A. I fixed it but I still owe money, however it is less than what I was charged last night. What happens with the original charge. Do I have to pay the second amount in full?

The original charge was never recorded since your return was rejected. So, you should pay the new balance due.
