I e-filed an incorrect NYS tax form and it was accepted by the IRS. I then filed an amended, NYS tax form and it but the change was not recognized. Who do i follow-up?

The first e-file resulted in a $2500 payment to NY. The amended return showed a $100 payment. Both were accepted but the $2500 payment was removed from my account
