I filled my taxes in early March, I got a letter stating that there was a hold on them and I needed to call and answer questions about my tax return. will I be charged more than the amount I owe because of this?

there is no way for us to tell how answering the questions will affect your taxes.

Were you asked to prove your identity, or did the IRS need something else?  But in general, the IRS can make adjustments to your filing at any time.
